There are any number of things that could be issues here...
Trigger identification and management is an important part of Migraine management and preventing Migraines. He may have some triggers that he can avoid, thus preventing Migraines brought on by those triggers. Do you know what any of his triggers are? When working to identify triggers one of the best tools is a good Migraine diary. You can read more about this and download a free diary workbook in our article Your Migraine and Headache Diary. Some of us have food triggers, some of us don't. The best way to determine if you do is to do an elimination diet for a while. For more information and a workbook on this, see Managing Migraine - Migraine Trigger Foods.
Waking with or getting a Migraine within minutes of waking very often indicates that a sleep issue may be a trigger. Too much, too little, disrupted, or poor quality sleep can trigger Migraines for some people. It's recommended that Migraineurs go to bed and get up at the same time every day, including evenings and weekends. You can learn more in our video, Migraines, Headaches, and Sleep.
Dental misalignment can be a trigger, especially if he clenches his jaw or grinds his teeth, especially during sleep.
It's also possible that he has more than one trigger.
Unfortunately, nobody can confirm any of this via the Internet. That needs to be done by a doctor who can review his and your family's medical history, discuss his symptoms with you, and conduct a complete examination. If his doctor isn't able to help, it may well be time to consult a Migraine and headache specialist. It's important to note that neurologists aren't necessarily Migraine and headache specialists. Take a look at the article Migraine and Headache Specialists - What's So Special? If you need help finding a Migraine specialist, check our listing of Patient Recommended Migraine and Headache Specialists.
As for school, have to talked with his counselor or anyone at his school about the possibility of home-based schooling until he's better. Migraine is a genetic neurological disease, not just bad headaches. Schools should be willing to make accommodations.
Please keep me posted?
Welcome again,

Just FYI, It was the braces.. His braces where taken off. A Herpes Appliance was put in. New braces where put on in the right positions. He will need to be in braces for 2 more years. Please take a look at you teeth if you do get migraines. Within a week after adjusting to the new braces the headaches where gone. I this case my son had teeth setting on teeth.
Thank you so much.
