I have been directed to give my son who is allergic to all dairy products Citrical calcium supplement, which has Vitamin D3 as well.  I am waiting to hear if the endocrinologist we recently consulted with will adjust this plan at all, and what amount of calcium and vitamin D3 specifically he should be shooting for (labs are pending).  It is currently being discovered that much more vitamin D3 is needed than previously thought for bone health, with possibly higher calcium levels needed for boys as well.
