most RA mads can be hard on the stomach to various degrees and methotrexate can be really hard for some people. I was on methotrexate for two years, first the pills and then injectable, but in the end, had to change another medication. There are a number of things you can do to make the side effects more tolerable and you may find some tips that work for you in this post on managing side effects. I would also recommend asking your doctor for a stomach medication like Pantoloc or Nexium, if you are not already on it. The combination of the prescription stomach medication and the tips and tricks in the post I linked to above may solve your problem. However if it doesn't, talk to your rheumatologist about other treatment options. The good news is that there are numerous other medications available, including Paquinil, Arava and Biologics like Enbrel, Humira and Remicade.

Good luck!
