This could be several things and you'll have to see a doctor to figure out what's going on. A condition called achilles tendonitis can cause pain in the heel area that is exacerbated by walking. A condition called plantar fasciitis often causes pain in the heel area which is worse when you wake up but is often relieved somewhat by walking. (I had plantar fasciitis which behaved like yours does.) You could also have pieces of hardened skin on your feet (calluses/corns)that are causing you pain, and there are other options.

Most foot pain is caused by ill-fitting, poorly cushioned shoes that warp the structure of your feet - particularly in the heel area. HealthCentral has a nice foot pain section here that you might want to check out that can tell you more. Good luck!
